I used a scoped paladin to do it with extended barrel and scope obviously.  The scope really helped as did not using the piercing mod.  Apparently the number of shots is important and you kill with less shots using the piercing mod.  Did it on priority the citadel 2 on the atlas at the end of the level.  The atlas was the first tnemy i killed in this encounter (i ignored the nemesis).  It seems there must be enemies alive other than the atlas for this to work (kill it first).  It also probably doesnt work on some missions.  I tried a lot on the tuchanka bomb mission and it never worked.  I also tried many times on the mission where you rescue eve amd it never worked.  Inwas using the black widow on the first mission, raptor on the second.
Once the shields were gone i equipped squadmates with bad weapons - level 1 predator with no mods and ordered them to take position far away.  Then i aimed exclusively at the canopy.  It broke at about 1/4 armor left , i shot the pilot twice and the atlas opened.  Squadmates were javik and liara. Difficulty insanity.
I found this achievement quite hard so i hope this will help others.

I was finally able to do it on Cerberus Headquarters (Chronos Station). When you fight the second Atlas, I jumped into one of the free Atlases and shot t the canopy. It eventually broke the glass and killed the pilot. I was then able to jump in and nab the achievement.

The first Atlas in Cronos Station was the only one I've ever been able to successfully do this on. All the others explode before I can finish off the pilot, if I get that far. One time I finished off the pilot and then it exploded, made me mad.

So far I have been able to kill two atlas pilots. In both cases I had the interact icon that says "climb" or "mount" not sure, but when I activated it nothing happened. My shep just kept staring at the empty atlas doing nothing.

I did it on Eden Prime with an infiltrator.

Rule 1: strip the shields. Overload like crazy.
Rule 2: Sabotage (Your teammates will not shoot it...this is important)
Rule 3: Sniper rifle to the cockpit... repeatedly until it cracks. Aim for the head of the pilot in there.

If you squad mates shoot at it, it will likely die before you open the cockpit.

It's quite easy with the Valiant. I did it quite often during my infiltrator run.

So there's no truth to the strategy that once you strip the shields, you can use a Widow/BW/Javelin to pierce the canopy and kill the pilot inside instantly?

I doubt this was ever possible.  It used to be possible to do double damage to an atlas with widow/bw/javelin with canopy shots before patch 1.03.  I never heard of it instantly killing the pilot.  Its definately false now though.

Never tried with sabotage.  This could be helpful too.  I didn't know teamates automatically stop shooting sabotaged enemies.  In any case sabotage has a very very short duration on boss enemies and it only works twice on any given boss enemy.  the second sabotage will be shorter than the first.  Taking tali with you to do this could help then if youre not an infiltrator yourself.

I managed it on Citadel II with the Valiant. I know that there are several Atlas encounters that are impossible to hijack.
