<charname> wasn't able to stop Irenicus at the tree of life? Would Irenicus be able to become a god? Would he challenge Amelyssan for the murder portfolio?

Once the three parasites are dead, the Tree is safe and Ellesime has gone to get help to subdue Jon. So, even if you can't kill him and drag him to Hades, he's not going to drain the tree and try to become devine. And anyway, he was trying to join the elven gods, not take Bhaal's place.

But, by having the soul of a Bhaalspawn, doesn't that mean that he would be challenged to assume his portfolio?

What I meant to say, is that, by having the <bhaalspawn> soul, wouldn't Irenicus be forced into a clash against the Five and Amelyssan herself?

Do we know that much about the Theology of Toril? But at any rate Jon doesn't get the energy from the Tree. If you are looking for an alternate ending, then Jon would have to do in Hades what PC normally does: set up a series of trials to refine his understanding of his borrowed soul and then kill PC again. But Ellesime and the elves are not going to be working to try to revive his dead body, so he too will stay deaD, deAD, dEAD, DEAD. Now that Bodhi is gone, he doesn't have a friend or ally in the world to help him revive. All that would be left for him would be to wander around the Abyss trying to stir things up, like Sarevok. Your alternate ToB might be the 2 of them trying to take over Limbo from the Giths.

If Irenicus had killed Charname at the "final battle" at the end of SoA then he would have been forced to flee Suldanessellar or be destroyed by the Demi-God who had come to protect it. As powerful as he was he was still new to his semi-divinity and the immortal protector of the Elven City combined with the rallying Elven army would have slaughtered him had he attempted to remain.
I suspect he would have fled, and made another crack at the Tree of Life later. Or perhaps decided to instead attempt what Melissan does, and try to absorb the various bits of Bhaal soul and try and supplant Cyric as the Lord of Murder.

But is he really a demigod at the beginning of an alternate ToB? Mel gets her power gradually as the PC bumps off the Five one by one. Initially he is, at best, one-sixth devine. I agree with FSG that his best chance is try to wait until Cyric is having an insanity fit, and then try to stage a coup. But with Sarevok and a few fugitive rakshasa as his only possible allies, that would be a tough row to hoe.

Semi-Divine is different from Demi-God.
A semi-devine like Sarevok, charname, Yaga Shura etc are mortals that have the potential for whatever reason to ascend to godhood. A demi-god is already a "god" alive but without worshippers; perhaps in service to another god; and is immortal.
At the beginning of ToB he would be in a similar position to charname at the start of bg1; trying to get used to his new semi-divine status. Being the ambitious and diabolical genius that he is he would most likely seek a way to take advantage of the chaos in ToB and absorb more power from the other Bhaalspawn.
He might well challenge Melissan if only to foil her plans, and prevent her from ascending.
