The only one's I see available are Zaeed and Kasumi, and maybe Samara depending on certain actions. Everyone else either dies during the game at certain points, or has a very solid reason for not joining you.

Those three can all die too. In fact, the only ME2-introduced squadmate who cannot die is, somewhat oddly considering how his romance was handled, Jacob. If you kept Mr. Taylor alive for the Suicide Mission, his survival is essentially a lock.
There are ways around this, however. As I've said in other threads, and others have proposed as well, utilizing some of these terrific characters in replacable fashions which develop them as individuals and in relation to Shepard and the overarching plot would be the best way to go.
An example I frequently use is Miranda and Jack potentially showing up for a portion of Retake Omega. They both have strong ties to the Cerberus plotline, but Miranda in particular was sidelined to hell and back given her ME2 relevance.
Both characters could show up for Retake Omega, should it indeed come to pass, but they could also have replacements with less player investment. Already on the vanilla side of things, this is how Mordin is handled. This is how Jacob is handled, kinda. This is indeed how Legion is handled.

There's no Samara replacement, nope. My first file had her dead so I would know that well.
Man, that mission is kind of edgier without Samara. Her daughter basically reminds Shepard that not everyone's gonna worship the ground he walks on, even in these times.
