Why doesn't saren take sovereign straight to the citadel? it clearly has the defenses, firepower and speed to take care of the entire (pre-thanix i'd like to add) citadel fleet and get into the citadel before the arms close.

Plot holes, yes. But you are after Saren, who is after information.
By killing Nihilus, Saren commited a crime that would be hard to keep quiet (hence Geth bombs to destroy all evidence). Saren had to have the data from the Prothean Beacon, in order to learn why the Citadel didn't recall the Reapers, as it was supposed to do.
Why Saren killed Nihilus, instead of using the Geth presence to enhance his own rep idk...except that Nihilus didn't expect Saren to be present, and Saren claimed the Council sent him. If Nihilus told the Council about Sarens' presence, there would be an investigation; ergo Nihilus had to die.
A better question would be why Saren needed the Beacons to translate. Didn't the Reapers (by ME3) have the Protheans data?
The only ansswer I can come up with is that the data was encrypted, stored in obscure places by a fragmented, paranoid empire.
As for taking Sovereign straight to the Citadel; Shepard asks Vigil that very question. The answer he got was that the Reapers were very conservative, risking nothing yet feared nothing. Sudden overwhelming invasion is their
modus operendi, and a swift takeover of the Citadel followed by a Reaper invasion fits the model very well.
That is my interpretation anyway. That, and a dollar, will buy you a cup of coffee.
