Example: My city elf rogue starts with boots that have a bonus of reducing hostility. However, by the time I get to Lothering, I can assemble a studded leather set for a defense bonus. Named items look cooler on the character, usually, and finding them should be more of a bonus rather than a "six of one, half a dozen of the other" type choice. Maybe unique items that have moderate bonuses (not counting insanely OP items) should be tied to level/tier appropriate armor sets to preserve the armor bonuses.

I agree. By the way, some items can be replaced by unique items. Such as, you can use the 'Evon the great's Mail' with Wade's Superior Dragonscale Boots and Gloves and still get the Item set bonus.
But yes, I agree that many moderately powerful unique items remain neglected because we don't want to lose the bonus. However more than half way into the game, armor set bonuses doesn't matter much after all.
