Agreed. The choices are much less space-magic-ish, I like the explanation for them here much better than they are in the game.
In the original script, dark energy WAS a major part of ME3. Your end choices were to either sacrifice humanity to solve the dark energy problem (renegade), allow the galaxy to be harvested (neutral), or to make a deal with the Reapers to solve the DE problem (paragon). In the uber-paragon-high-EMS version, you solve the issue and send the Reapers to hell, and everyone lives happily ever after. Now, that last sentence wasn't ever confirmed in the script itself, but it was strongly hinted at.
The Rannoch arc was set in the original script, and it served as the story arc that tied off the organics vs. synthetics mini-theme very nicely. But then they decided to make that the entire thing, without making changes to Rannoch, which is why people felt like the "main conflict" was so out of place. It
was wrapped up, as intended in the original script, in the final version of the game. But, they decided to re-write the main conflict.
I'm still not a fan of springing the "true purpose" of the Reapers at the last minute. Or at all. At least this makes a ton more sense than what we've got. While I'm more happy with the endings after the EC, that there's hope in the galaxy after ME3, I'm still not a fan of the premise as a whole. (I felt like Rannoch should have wrapped up the organics vs. synthetics thing, and I did feel like it was a mini-theme, not the main focus of the metaplot.) This does add a good layer to the story, though, and I really like the premise that the Catalyst is a Prothean AI/VI construct.
Though, since I play mainly on Xbox, I'm still going to dismiss the Catalyst as a flawed, renegade AI that doesn't know the first thing about what it means to live and be free. I'll blow him and his buddies up for their trouble. Lol.
