My Character is a mage/thief multiclass, so I've placed him in the back of my party formation. which results in khalid being the one to initialize my conversations. My character have 18 charisma, so I'd like to know if it is the PCs charisma that's being used or khalids crappy 9 charisma. I'm using BGT by the way.

It's Khalid's charisma.

Only exception is during shopping. The prices are modified by the charisma of your party leader, it doesn't matter who initiates the dialogue with a shopkeeper. So it is a good idea to make your most charming character a temporary leader before you start buying items.

I was confused when i read, but then realised BG2 uses cha on selected party member to determine shop prices.
BG1 uses the reputation doesn't it?

The rep of your party does have an effect on the final price but it is the char of the party leader that sets the base line value... there is a chart here that shows the effects of rep & char.
