I used to hate that thing with a passion, but after multiple ME1 playthroughs I've finally gotten the hang of the controlling the thing so I'm now "okay" with it. Can't say I miss the mako per say, but I do think that the free exploration concept contributed to the "gigantic open galaxy" feeling that only ME1 had.
Still struggle with some of the sheer cliffs though!

Yeah, MAKO should be back...
I had a feeling that in ME3 they was supposed to be a choice given to a player between MAKO or Hammerhead - remeber dialogue with Steve?
But sadly no. Not like I care about Hammerhead anyway.
MAKO was fun, I have to say. Only thing it lacked was the music... Tali, Garrus and Shepard rockin' the MAKO AC/DC-style... Would be something to see.
