Thing which haunts me is Synthesis and Control-

These solutions are still his creations - synthesis or control, so even after he will be still Catalyst somewhere behind the curtain thinking about the when push the button same as with Destroy he will either hiding somewhere or maybe die once and for all. With synthesis he is able to brainwash whole galaxy and with control he will be still observing civilizations.

You know there is a pretty easy way for the Catalyst to solve his problem. Use the Crucible to indoctrinate everyone...

I think it's entirly plausable, this is a machines perspective we're talking about, they care about software and coding, as long as they preserve our DNA and stored some semblance of our accumalated knowledge they've done their job.

EDI would actually support this theory, remember that bit when you can explain to her what the purpose of synthetic and subsequently organic life is, it's more then just passing on genetic info but a machine would make that distinction on their own.

They make full use of the knowledge they gathered too.

They'd believe the bit about Russia, cause all russia is Siberia apparantly. My mom had to acctually explain once that you can't drive to Poland from the States.

That is some very good looking fresh, hot apple pie with lots of apples like it should be and what seems to be a nice soft but not squishy crust. That is also a very good looking jar of jam. Man I dunno those two look like they'd go very well together...

As for the question at the end of the OP (the main question I think) the Reapers' preservation of organic life is a byproduct of its goal which is lasting synthetic/organic peace and whatnot. Also, they preserve the minds which is something the tasty jam analogy may not be adequate enough to describe. Now if a green beam of space magic hit the jam and it magically started walking, talking, and thinking, then it'd be like synthesis and would be more in line with the reapers, I think.

Preserving minds is bs, as I said few times in OP - none of these inocent people which were turned into goo would commit genocide upon the others, I was ignoring Catalyst and his explanation Ya Dawg but otherwise even Catalyst said that Reapers are just a tools without own mind - Creators were turned into first true Reaper, they did no approved but it was only solution.

Ask yourself why are we preserving fruits in form of JAM ? 

Because we want to use them for different purpose...

Why are Reapers harvesting civilizations ?

Because they want use us for different purpose...
