Maybe they wanted to make less obvious the fact that you are just fighting Reapers the whole game? I don't know you are the analytical man, you tell me

It's a cool bit of Fridge Brilliance that in ME2 you're working with the indoctrinated splinter group that wants to control the Reapers... to defeat the previous cycle's same group

I would say you're right. We came to the conclusion a while ago that during the entirety of ME3 you fight only the reapers. Even more evidence both of their cunning deceptions, but also why we need to destroy them. Hijacking people's minds? Unacceptable!

So true. Every single enemy you face is influenced (controlled?) by the reapers. The geth allied reapers with them, the little kid says he controlled TIM. And you just fight plain old reaper forces. You've destroyed Cerberus, you've destroyed the reaper influence over the geth(pattern here...), then you must destroy the reapers themselves.
