But the Reapers do possess free will. At least Harbinger and Sovereign appeared to. they both had their unconventional methods and Harbinger seems to be going straight obsessive rogue.

Like it or not, the foreshadowing in that quote is very credible. The fact it was meant as humor makes it qualify for a very common literary technique known as irony, something that usually goes hand-in-hand with foreshadowing.

Oh and I talked about Hackett's speech he gives us before we go back to Earth, and here is what they said.

"A. Hackett is not a god, and is operating on incomplete information: he
assumes that the Crucible can only be used to destroy the Reapers.
B. The Reapers are mind-controlled and not actually responsible for their actions."

EDI: But moral decisions should not be made in a vacuum. If I do not ask the crew for their opinion, I could miss crucial context.

I suspect it's a side effect of the mind control, but both Sovereign and Harbinger seemed to exhibit some sort of pleasure in their work. Given the numerous inaccuracies of Sovereign's speech, in its case it may just have been trying to intimidate Shepard, but Harbinger talks far too often for it to just be that. Maybe it's a side effect of Harbinger being made from Leviathans?"

Lets see...people who tells you destroying the Reapers is the way...just about every person on the Normandy...

People who say Control/Synthesis is the way...Indoctrinated or directly states they are the Reapers...

your erase everyone mind in Synthesis. Why isn't Javik killing Reapers,
why isn't everyone still fighting. You say Synthesis is the best, but
it's not. How many children will have to group with the Reapers, not knowing THEIR family's were harvested, killed, and turned into HUSK. You
say Synthesis is peaceful, and your right, but it's wrong.

Reapers lie, they cheat, and they are manipulative to the core.

good question. I guess it's implied that he watches over everyone. In reality, he just kinda disappears from the narrative. EDI doesn't even mention him. Strange.
