Quick sum up certain choices made throughout the series might allow Shepard a second wind in regards to Indoctrination. This second wind could be anything from breaking free long enough to finish the fight to just Shepard commiting suicide Saren style allowing for others to finish it (requirring high to extreme EMS to pull off).
An example is as mentioned the Rachni Queen who is Indoctrination resistant and can interact with the minds of other beeings. It is just an idea.
I will agree (despite how satisfying it would be) that Bioware wont just show those who picked Control/Synthesis a game over screen. Under this idea the choice is a step in the direction and if you did not prepare in the past it will lead to a loss, but with the right assets it can still be turned around. hould obviusly lead to higher casulaties as you did not pull it off flawlessly (the Rachni Queen dying to save you would be a nice `Ommph´ if you ask me).
Still though the mere idea that Bioware would not place a outright wrong choice in the game is flawed. They had no problem adding several in the suicide mission of ME2 where a wrong choice would send a squadmate to his or her unavoidable death and if you ****ed up enough Shepard did not make it out.
One would think they would try to pull of something similar but with way higher stakes in ME3.

Reposting again because people need to see this:
I found something very IT related in the new unlockable banners! The one that you get for killing lots of Reapers, called "Death Guard", has a picture of Harbinger's Arrival hologram, though oddly recoloured in red. That's not the best part though, the background of the picture is the hallway of bodies at the beginning of the dream Citadel!
EDIT: It's also the one selected in this blog post about N7HQ. There's also the "Lone Wolf" one, of Shepard at the beam run.

I'm pretty sure they'll come back and do multiple rotations, or (I hope) after all have been revealed through rotation, they could make all of them permanent (though I doubt that). You get extra experience for the hazard levels, so I think that's why they're not doing them all at once.demersel wrote...

See, the Leviathans created an AI. That AI betrayed them, harvested them, and turned the harvested Leviathans into the first Reaper; Harbinger.
The AI isn't sitting on the citadel for aeons, waiting for some organic to 'change the variables'. He installed himself into the first Reaper.
Why you would trust the AI that tricked the Leviathans into being harvested is beyond me.
