I just thought of something that didn't occur to me till now. Remember how the Quarians haven't been converted into a Reaper yet just about everyone else has. Plus the Quarians haven't been indoctrinated yet right (as far as we know)? So could it be because of the Quarian self contained suit prevents Quarians from being indoctrinated. Plus take the average Quarian out of their suit, they'll die from minor injury/illness. It's why Harbinger says Quarians are weak and not fit to become Reapers (and due to the suits) not co-opable.
The Quarians also rarely if ever leave their suits. So is it possible that Tali may be the only member of the Normandy not actually indoctrinated to some degree unless you picked her as your romance partner?

Unfortunately, I doubt quarians are immune to indoc. They could be used as kamikazee.

For another, a lot of its advertising was based around being able to take multiple paths and succeed, and both prior games have done this with their ending, and almost all other, choices (the one exception being sleeping with Morinth, which is really more of an easter egg), regardless of who advocated what decision, if anyone did. Why bother indoctrinating Shepard if all 3 choices are right. What an utterly pointless narrative and game mechanic. It's not pre-school where everyone's ****ty cat drawing is beautiful and unique in it's own special way. It's the Reaper Wars. Mistakes can be made. Choosing the options represented by the two primary indoctrinated figures in the series shouldn't be rewarded.
