In a litteral sense, if you control the Reapers, they would be there to protect, as in in synthesis. With these endings, the Reapers will "gaurd over" those who live. In Destroy, there still can be great threats. In an IT point of view. I'm sure you have already discussed it would be like in ME2 with the suicide mission.
