as for the head of government, the council is alot like the UN now, just much more respected. killling the council would still leave local and federal governments operating unaffected.
as for a moral blow, yes, the citadel falling would be a crushing moral blow, but so is the occupation of all major homeworlds. it comes down to a question of worth. would the reapers sacrifice capital ships to crush moral when they can totally occupy a few homeworlds without losing any capital ships?
Yeah the Salarian Stealth Dreadnoughts have the Reaper IFF indicating it has been spread in some form.
But another thing to remember regarding the Council and the Citadel. The Citadel as the symbol of unity in the galaxy could easily backfire upon the Reapers if they attacked it.
Think about it, both the Asari and Salarians hesitate to enter the war full scale instead focusing on protecting themselves. If the Reapers struck the Citadel it would be a blow against all the Council races possible causing the Asari and Salarians to immediately strike back.
They still tried to take the Citadel through Cerberus who was not a face of the Reapers and as such could not have caused the same effect.
Off course it might also have been a crippling moral blow, but that is speculation.
Another thing to remember is that the Citadel Defense Force could eaisly seal the station should the Reapers attack since the Reapers have no element of suprise. They need someone on board (like Sovereign needed Saren) or they might find themselves pounding the outer shell for years trying to breach it.
This did not seem to hold them back when they moved it to Earth though, but that might be due to a agent on board preventing the station from beeing closed (like TIM) .
