Seriously in my opinion the old Council is pretty much indoctrinated (the new one is too, but in ME3 especially in most cases they are just irrational and how does Cerberus get the info about the archive?). Think about it, in any mission you get from a Council member the Reapers never try to actively stop you. Not on Palaven, that's just the standard force, neither on Sur Kesh, Cerberus, neither on Tuchanka, seriously? "Only" one Destroyer? Neither on the Citadel, Cerberus again, neither on Thessia, again Cerberus.
Couldn't Udina be the source for Cerberus?
For all we know he was a somehow aligned to Cerberus during the coup. And as I stated way earlier, if you let the Council die in ME1 and followed Udinas plans to install a only-human Council, the speech he has matches Cerberus ideology for the most part.
On another note:
My first playthrough ever started with ME 2 and I got Jack killed (not enough Paragon points to resolve the argument between her and Miranda, and since I wanted to get into Miranda's pants --- you know with whom I sided) and Tali exiled. I kept the Collector Base and trusted TIM with it. When I had the post-Suicide Mission dialogues with my crew, it felt kind of ****ty though

I am still kind of impressed that I nailed the Suicide Mission without using a guide or anything like that (Jack was unfortunate, but she wasn't loyal to begin with).
