Breath scene is real.
It's on Earth, more specifically London, where you were. Shepard is buried underneath rubble. Harbinger's laser (or any Reaper) is capable of burying a missile silo underground, which Shepard is buried underneath a bunch of rubble.
How? Well, Shepard didn't fall through the atmosphere at 1600 C re-entry temperature with no helmet or space suit. Neither did he survive a 100+ kilometer fall back to Earth, and wake up to talk about it. He never left Earth and everything in the last 20 minutes are going on in his head (Reaper Inodctrination)

If I remember Mike Gamble said that a piece of rebar fell on Shepard. Now rebar isn't very big, but since the Citadel wasn't made of concrete (steel and other futuristic materials), it's a hint that Shepard is still in London when he wakes up.

Synthesis and Control are both red actually. Inverted, they look like oily shadows. Just like our "oily Starchild" friend there.
Another thing I was going to note that with Synthesis, there is a slight yellow tinge to it. Maybe that's what the Rachni said with the "sour yellow note".

It may not be for the entire game, but just this scene with the Starchild where it gets reversed. They make it look like control and synthesis are actually good choices then, bam, indoctrinated.
