Actually, i believe they are named Cerberus because Cerberus was the guard dog of the gates of Hades, who the Romans calledPluto, which is the planetoid that the Charon Relay,the gateway to the galaxy, orbited. So basically it's them saying they are the guardians of Earth/humanity to make sure no threat passes through the gate.
Yes, you are correct. Most of our solar system is named after the Roman gods. Rome and Greece had the same gods but called them by different names. No, we don't know. It's a common theory that there's something wrong with Vendetta. Either the original Prothean he was designed from was indoctrinated, or the Reapers had already tampered with him, or something. The thing that really makes me doubt him is that the temple in Thessia has one of the strongest "ringing sound" (symptom of indoctrination) in the game.
