But the thing is - Sovereign was fully aware of what he is, and didn't seem to mind it even a little bit. Perhaps the destroyers are different from capital ship reapers in that way.

Sorry to butt in to another's conversation. I actually can't remember what I picked, as I just reloaded from the autosave and played them all one after the other.
It's difficult to make a choice like that at the end of a game meaningful if it's so easy to redo it. It doesn't seem to really affect anything when the credits roll immediately afterwards.
I think I chose to be honest and tell the world what happened first, which put the brakes on augmentation technology.
I quite liked the one that followed Sarif's transhumanist agenda, but that cyborg fetus at the end of the montage was pretty creepy. Choosing augmentation as a consenting adult is something I quite like the idea of, but inflicting it on a child without offering the choice? That just seems instinctively wrong to me. Maybe I'm more of a reactionary luddite than I thought.

Despite beeing pro augementation throughout the game I decided to tell the truth as well. I dident plant evidence against that anti aug guy when Sarif asks you to and I wasent going to lie either. If technology has to advance, it should be with everyone knowing exactly what might happen. It should not happen from lying about and hiding the problems the technology might cause, it is just too big for one man or one cooperation to push forward alone.

One thing that is interesting, is the megastructure the Geth were building (I forgot the name), the one that, once completed, will enable them to all be linked up and multiply their intelligence.
Imagine that structure being completed in ME4. Now the Geth have Reaper code. The decision to let Legion use the Reaper code could well prove to be a fatal one. A megastructure that will house all Geth programs sounds dangerously like a Reaper, and now it will have Reaper code as well.
On the other hand, if the Geth were wiped out in ME3, this plotline couldn't have a follow-up at all, unless they do another ***pull and conjure up a bunch of Geth that survived.
What else do we have? The Krogan. With the genophage cured and Werx as their leader, the Krogan would be an asset. With Wreav however, we might have another Krogan rebellion on our hands. With the genophage sabotaged, we would also have a problem with the Krogan.
It's hard to think of other 'unresolved' plotlines. Any ideas?
If you have a ME4 that continues Shepard's story, we still have not beaten the Reapers, if you assume IT is true. The content of the next installment would then be really a Reaper war and not just the invasion. Spotless and Blur have interesting concepts of how to continue the plot (weakened Reapers retreating and leaving to regroup; destroying the central AI node in darkspace).
Other plots that are unresolved and need more emphasis are:
The Salarian Union and the role of the Dalatrass.
The Asari Republics and their role in withdrawing important technology (this would fit more in a post-war scenario, since this could trigger animosities).
The role of Cerberus, though I hope that Omega may solve that.
The Leviathan as puppet masters of (some) organic races, maybe.
The Rachni.

Also remember that VI that went crazy because of a virus in ME2. Doesn't Shepard Destroy all Synthetics that are infected. Hence why the Catalyst says
" All Synthetic life will be targeted", because Shepard had to blow up the Synthetics that were infected because they couldn't be saved. Well mechs, but you see what I am saying right?

Also what's funny is that Harbinger speaks about Shepard, and why? harbinger is worried about one man, or woman would stop his plans, and Destroy his creations.
Furthermore why does Harbinger not speak to Shepard? He did it everytime when he took over a collector, and even arrival. Yet why? Also if you notice when Harbinger comes downfrom outerspace, why is he the only one that arrives?
What if you have low ems? Do you have more than Harbinger on the field? No I think not, and it's funny that in low ems your squad is in front of you with no burnt marks on them.
How did they get infront of Shepard if they died way behind Shepard? Makes no sense right, unless Shepard is dreaming/seeing things. I say seeing things, then dream.

It's one of the ways I can see how the game can really end if IT is revealed: Take out Harbinger, take out the real AI, take out rudderless Reapers. There's your conventional victory.
How do you take him out? Yeah, no clue. That'd be a fun and adventurous SP DLC though.

There are definitely similarities, but the virtual world seems different. The Reapers are a billions of programs, where that ship seems more like a a collective of virtual individuals. The age of the ship is also only 8000 years.
