I found this interesting. I was reading through this thread and found something I did not realize. Apparently, if you did not play ME2, canon shep destroys the Collector Base. It's a big leap in logic, but it would make sense that canon shep would choose Destroy as well.

That's VERY accurate. There's a reason that one of DefaultShep's nicknames is FailShep. I can never bring myself to play a fresh start. Too many sucky choices that I would never make.
True, but if you look it in another way: there is suspicion the council and other high ranking members could be indoctrinated, and a new council has much less exposure. Esp if you compare the old council and the new one in ME3 you can see that the new one at least sounds much more open minded. That is not Legion, it's a backup created before Legion meets Shepard.

During the geth dreadnought mission. It tells you itself, and if you bring Tali with you she says "That's not Legion, Shepard. Not really. It's a VI program, likely from a backup."
And after that in pretty much every conversation you have with it "We are not Legion"
