Bioware has pretty much confirmed that the child in the dreams symbolizes the lives lost and destroyed by the reapers. The dreams then are a manifestation of or an attempt to impress on Shepard a serious case of survivor guilt. The Catalyst appears as the child no doubt to confront Shepard with that guilt, possibly to dissuade Shepard from destroy (more lives lost and destroyed) and convince them to pick Control or Synthesis (Shepard pays back 'the debt', no more lives lost on Shepard's account).

Basically, your question assumes a false dichotomy. It's both.

Indoctrination itself act very intelligent past previous games, it was proved by all events which including indoctrinated victims. Saren thought that the can save his mind from indoctrination until Sovereign implant him with upgrades, Kenson thought it´s bad to stop the project and TIM thought he can control the Reapers and implant himself with Reaper technology. It´s not just some simple magnetic fields or ultrasounds which rewrite mind of their victim, but it´s more like intelligent cypher or virus which is frequently spoling victim´s mind.

There are types of indoctrination. The one when you are in proximity of a Reaper rewires the way you think (Saren pre-implants)
And when you are psychically altered (Saren post-implants, Paul Grayson) you are no longer you, Grayson didn't have control over his own body, it's like someone pushes you out.

It's like they succeeded at some master challenge they had set for themselves and slipped it under the radar and only a few noticed. The rest were so indoctrinated they wanted us to make indoctrination look really, really pretty for them. So we did. Those that weren't indoctrinated still got a crap ending and know the score, but essentially they won the game by following through with the original plan to destroy the reapers. Nothing manipulated them at the last minute into these miraculously awesome options that magically harm no one.

It would be the ultimate irony for ITers to be indoctrinated huh?

Well, we know if will have solid evidence for IT, or at least for not trusting the Guardian. Probably both. That's why I want everyone to hold on until it comes out! If people leave after that it's a bit more understandable.

Sadly we can't actually mod the game to that extent. We could make a new mini-game in theory using the games assets, but I’m pretty sure that EA/Bioware would take exception to that and cry copyright infringement.

The most we could do is make a machinima using in-game assets, but even doing that is a little iffy when it comes to copyright, I think most companies view it as harmless though.

Recently I’ve been trying to recreate some of the Marauder Shields comic pages in machinima form in the UDK but I haven’t had much luck since I’m still trying to get my head around a lot of the tools.
