I know that the game says that this is a good thing and there is peace. But hey! It is the same game that says that we defeated the reapers with a ray of Space Majic RGB, and there is peace.

I agree with this. Since Legion is connected to the Geth Consensus (It'd have to be for it to be able to disperse its personalities across the Geth), it's very probable that the Geth were able to think it over. Also, remember that they think at light speed, meaning that in the time between the destruction of the Reaper and the dispersal of Legion's programs, they probably were able to talk it over and come to a conclusion.

to be honest I did for the luz. But ya, um that's why we speculated that Glyph is working for the Reapers, or maybe it's the leader of the Reapers. After all, it's the Shadow broker, well Liara is called the Shadow Broker, but Glyph does most of the work.

The Geth were building a Dyson Sphere (or ring, more likely) so they could all live together and achieve true AI status. With the Reaper upgrades, they could achieve that same outcome and also retain their mobility.
Ultimately it was their choice to make. And the alternative was 'get destroyed by the Quarians', so I think it was a wise move on their part.
