This is like discovering a pile of bones, interpreting the data, publishing a paper and sticking the bones in a drawer. Years later, rediscovering the bones and interpreting the data again then coming up with another paper
So in ME3, we re-discovered the Prothean ruins and re-analyzed the data that had already been started in 2148.
Another anomaly - The data from the Prothean ruins lead us to the Charon Relay. That same Prothean ruins leads us to the Crucible
Yet another anomaly - if the Prothean ruins were really Prothean in design, would they not share that the Mass Relays are really designed by Reapers? Also if full designs for the Cruicible were left at these ruins, wouldn't a Crucible, or remnants of one be left orbiting the solar system? (asteroid belt maybe?)
They do say it's easier to find stuff when you know what you're looking for. No-one was really interested in a big Reaper-killing weapon prior to 2183 at the earliest, and even then, most figured it to be crackpot nonsense (or at least that's what was spread across the news channels).
About the last bit - the Protheans could have left a whole bunch of stuff to tell us about the Reaper invasion, but for whatever reason, they didn't. We only found out accidentally, via an unearthed beacon. The Reapers do a cleanup job after every cycle, so if the failed Prothean Crucible survived the war, it would've been eliminated afterwards anyway, by the indoctrinated thralls left behind to die.
One reason might be that the Protheans themselves might have removed evidence of anything too obvious, in case it drew the attention of the Reaper cleanup plan and was removed. Anything capable of surviving would have to be left extremely well-hidden. Seems odd that we found no indication of actual Reaper information, but maybe it wouldn't have been believed. In fact, maybe more blatant evidence was uncovered, and was dismissed as fairytales of past civilisations, or the imaginings of superstitious cults.
