Sometimes, when some of the community thinks other members of said community are "reaching" or "grasping at straws," I don't think they are giving proper benefit of the doubt. Writers are, well, writers. They write, they critique, they rewrite, they craft themes -- and at the end of the day, they put thought into every line. So I can't help but think that lines like "so be it" and "wake up" and "nightmare" and "whispers" and parallels to predictability/naivete as a means of manipulation, and parallels to ruthless calculus of war, or the not-so-subtle use of the chess board with an AI enemy, are absolutely intentional.
But again, this isn't always about proving a theory... it's about crafting themes and weaving them through a story, even post-release. At some point, you land on regenerative language that is so much more than literal -- like Aria's "How things begin isn't nearly as important as how they end," for example. It's a literal statement on the new partnership of Shep and Aria, but it's also a meta/tongue-in-cheek remark, and thematically resonant.
Bah. I don't want to come off as a blind worshipper, but there comes a point when I have to shout it from the rooftops that game companies HIRE WRITERS specifically for WRITING now, and it wasn't always that way in games. This kind of digging and unpacking of the story that we fans do now is not crazy or conspiratorial -- it's as relevant and acceptable as the Hamlet thesis I'm writing (read as: not writing, because I'm derping on BSN) right now.
You said it very well here. It's actually why I want to get into video game writing - depending on the company.

I would agree with this.
I'm not a writer per se (I read geography (WHY WHY WHY WHY WHY) at uni despite being a geologist at heart) but I do like to write stuff. I think being empathatic is why I believe in the IT. I put myself in their shoes and think "writers write, these writers have backgrounds in psychology etc." I think this makes more sense in a logical way I guess...

I don't know how close you are to career-pursuit, but if you're ever interested in portfolio building and tossing around ideas or workshopping or collaborating for text-based adventure stories or scripts, or have any relevant reading to suggest (I am recently obssesed with game studies), let me know!
And that goes for anyone else in this thread, too. I'd imagine in such an analytical community, there has to be a handful of writers!

Most people who enjoy unpacking stories are writers, and most people on the ME boards like unpacking stories.
I can't speak for anyone else, but I'm a few months away from an English and creative writing degree and I'm planning on going to grad school for alternate media narrative study. But regardless, everyone who wants to write should write, if not for publication then for fun.

But to reply to what you said: Any proffesional writer or even pseudo-proffesional writer here on this board should realize how terrible ME3 is written. And not just the ending.
Last semester I took some writing classes myself on my college. I'm not a writer though, I'm a 3D artist, I was just interested in learning a bit about writing. I learned a lot of basics about writing. Lots of theory. I quickly noticed how ME3 defies pretty much everything I've learned that semester. That alone shows how amateuristic the ME3 writing is.

Late response sorry.
I do have the thought that in any High-EMS ending, Shepard wakes up in some way, and the Breath scene is more of an Easter Egg.
But with high-EMS Control or Synthesis... you're MUCH more touched by indoctrination, whereas Destroy you're more where you were at before (struggling, fighting) and can finish the fight with your fighting will intact.
