Ok so the two areas on the galaxy map I'm referring to are highlighted by my cursor (one for each pic). For the entire game they were just little balls that you can highlight but can't click. Then after a bit the reapers were shown over them but you still couldn't click. But as you can see you can actually have a destination and even use the mass relays there to get to other areas:
