Low EMS is not nearly as important because it's simply a worse version of something else that already exists. It's like saying we should use an Avenger 1 because it's different than an Avenger X. The Avenger X is better in every way. Not the best analogy, but it works.
Shepard actually dies in low EMS... there is no indoctrination because she is dead (this also applies to Sheps death in ME2). And there is still the same scene afterwards.
Sheps death in ME2 has next to no meaning in the context of IT. If you look at it or not it doesn't change one bit. Low EMS does.
