Maybe put him inside a modified Atlas, and have him laughing like a little boy as he stomps on people's heads and yelling "Who's got brittle bones now, huh?"
That'd be hilarious, but his cover fire in the suicide mission remains awesomely badass!

Yep, maybe we control Joker for a bit as we take the helm of the Normandy in space battles to get to Earth and pick up the unconscious Shep in the rubble 
You know, that'd be a great way to introduce post-end content: Have a DLC where you fly the Normandy with Sword fleet, but really it keeps going after that.
You'd play through the whole end sequence, then it'd go back to when Shepard left in the shuttle, and you'd replay the same timeframe from Joker's perspective. Except it'd be reality, so everyone would be all like "Where's the Crucible?" "Where's the space magic?" and then you'd get a radio call that Hammer's been wiped out by Harbinger, and you go down and find Shepard in the rubble!
