I always felt that was a 4th wall breaking thing. As if the player needed to be reminded that Harbinger is a big deal.

I got a similar vibe from that scene where Shepard says "Really?" in a really blank way, when Anderson mentions once again that he was born in London. The way it is shot seems suggestive.

I don't see 'horrified' though, more like slightly 'out of it'. As if confused, and not even slightly aware of being lured into a trap.

Shepard uses the same "horrified" face animation as when EDI tells that recycling oxygen joke, but his mouth is talking here, so it's less obvious.

It's because Shepard gets the "horror face" when saying that. It's really obvious on Sheploo. That confirms that it's important.

Do you mean hypnosis? And yes that speaking before Shepard does would be interesting if it happened every time - I can't say that I noticed it myself though.

Yes, it plays everytime. It's "hypnosis" just so you know.  What is your native language?

Femshep does too, it's just harder to tell. They get the same expression but it's made for Sheploo do it's easier to see, which makes it naturally harder to see on a female.

Shepard after leavin "no-men land" looks so... naive. He/she doesn't feel like the character it was for the whole series, no more the determined soldier we have always known, like he/she has lost her personality, her will.

It definetely sounds like indoctrination to me.
