right at the beginning of the pan/shot.  jeez its right there stuck out of the concrete, clearly visible.  also as the shot pans across you can see in the background what looks like rho.....not geth tech.. reaper tech.

What if it takes 20 or 50 billion years? And when did they come to that conclusion? After billions of years, or early on but Reaping just felt so good they didn't work with organics to find a solution?

It was dragged out but futile for the Protheans.
This cycle showed them the Cycle is bound to fail. Keepers got modified, the plans for the Crucible which thought to be eradicated resurfaced, organics developing a means to control indoctrinated forces (even if the head of that group is indoctrinated himself lateron), and organics about to be able to destroy all Reapers.

Umm, Iron Sky is an indie production, which has quite a bit of crowdsourcing going on (kind of pioneering aspects of that concept, in fact), made by a couple of Finnish guys.

They do have a rather twisted sense of humour, which upends the presentation of "good" and "evil" in a rather disconcerting manner :P -- you might enjoy their previous film, which is the latest (and by far most ambitiously produced) in a series of Star Trek parodies and features their anti-hero starship captain protagonist going all facist dictator on present day Earth after being flicked back through time - all in glorious, subtitled, finnish. :)
They used to have it available for free download, but don't seem to anymore - they probably began to charge for it, in order to help fund Iron Sky.

And you really want me to believe that a few hiccups mean it's all crashing down? Like it was all smooth sailing for billions of years but now they're screwed? The intelligence was smart enough to create Reapers, relays, Citadel, Indoctrination, etc....but he's too dumb to come up with a counter move to the crucible? Like changing the part of the citadel the crucible docks with? Or building a new citadel with a different design?

The point is the cycles will always adapt. The specifics don't matter but these "few hiccups" as you call them are quite serious.

Nothing says the next cycle would be ready. All they do know is at that moment synthesis is possible.
Also every Cycle adapts and changes the Crucible, just look at the changes we do through the war assets. Point is a Crucible that allows synthesis always also allows destroy.
