An interesting quote popped into my mind just now (from X-Files):
Dr. Burks: The man sitting there, may not be the man sitting there. In fact, no one may be there at all.
Doggett looks into the camera, doesn't see anything (just an empty room with a chair, no guy sitting).
Doggett: Come on, it's a trick.
Dr. Burks: Yeah, but not of the camera.
Scully: Do you know what it's like not to be able to trust your own eyes.
Doggett: What kind of powers?
Dr. Burks: Powers of the mind. Powers that help them manipulate reality.
Scully: Could one of these things make you believe he vanished in a room when he's standing right in front of you.
Dr. Burks: Totally, or disguise themselves, appearing in front of you as virtually anyone.
In short, the Starchild as we found out earlier isn't even there on Earth but seems to be a figment of Shepard's imagination. Shepard's looking at the boy, Anderson calls to him, Shepard turns back and the boy's gone. No footsteps in the vent.
Same thing here. I just thought the quote fit in well.
