Thats what was strongly suggested by Legion's mathematical explanaition. Legion tells you that all Sovereign's virus does is introduce a subtle run time error within the most basic processes of the geths' minds. Its simple, yet powerful.
Isnt it interesting that this is very much how slow patient indoctrination works with organics? Its simple and subtle, yet the end result can bring down entire nations.
The lesson that should be taken from this mission and what results in 3, is that reaper influence cannot be cured and cannot be undone.
For what it's worth, that whole speech by Legion about the math thing was pretty much a joke by Bioware. It was a bug in the first (few?) shipments of the very first Pentium processors.
Legion: An equation with a result of 1.33382 returns as 1.33381. This changes the results of all higher processes. We will reach different conclusions.
Here's how you check for the floating point bug in those old Pentiums: Divide 4165835 by 3145727. An unbugged CPU will return 1.33382(20449136241002) and a bugged CPU will return 1.3337(39068902037589). Sound familiar? Now you may ask "who the **** was dividing 4165835 by 314527?" Pretty much nobody. The fact that the error only had a chance to occur for about 7 people alive did not stop the public from a full on panic about this new fangled "pentium" nonsense and Intel having to replace a ton of expensive processors, lest they show a slight error if someone's cat were to walk on the keyboard with calc.exe up. And people wonder why big corporations hate us.
... Anyways, my point to all this is, we don't know how much that speech by Legion should be taken to heart. It was basically a well hidden joke (that was
funny as hell if you got it, BTW). While I don't doubt that it's canon, I do doubt that there was any meaning to it beyond the lulz.

He knows HOW to do the rewrite, but he even say that he has no idea WHAT exactly will happen. All he knows is that it will cause the Heretics to return to the main faction of geth. He doesn't, however, have any idea exactly what will happen after that.
See, this is one thing about the geth that pissed me off.
Shepard: Legion, what happened after our mission?
Legion: We convinced the geth of the old machines' return. We prepared for war.
Shepard: Legion, what happened that made the geth join the Reapers?
Legion: We were building a dyson sphere. The Creator fleet bombed it. Many geth died.
Shepard: So you prepared for war by loading yourself into a giant vulnerability without a way to save yourselves if even the most notoriously rickety fleet in the galaxy attacked? What the
****, Legion?
Legion: ... No data available?

God, I'm glad I quit MP. That's synthesis levels of retarded. It's hard to defend BW against "bad riteing lol" when they do pure, undiluted idiocy like that.
