Wait guys we are forgeting something. What gave the Protheans to believe that the Citadel is the Catalyst? I mean ask your self there is no way that the Protheans could have know about the Citadle is the Catalyst. It makes no sense. The only thing they should know it's a trap. Other than that only Illos Protheans should have knowne that the Citadle is a mass relay, and it can shut down all relays.
But for real how could an Organic, or Synthetic races can come up with a conclusion that the Citadle is the Catalyst? Again how. There would be no way in hell that that any cycle races could get the crucible to the Citadle at all.
Also if the Reapers discovered about the crucible, then shouldn't they have knowne what it does, and if they knew that the Citadle is the Catalyst. Then why didn't they tKe the Citadle when they first came into the Milky Galaxy?

Combine it with the fact that if you save the fake Rahcni Queen the Reapers would quite easily be able to learn about the Crucibles existence since she works on it and Reapers can access the memories of those deep in Indoctrination. They could have found and blown up the Crucible before we even got Krogan feet on Palaven!
Now some would most likely call it bad writing, but fact is that the Crucible as a trap explains all of this.
But as to why they dident take the Citadel immediately I would guess it is because they knew that now that the races of this cycle have complete control of the Citadel they could easily close it on the Reapers leaving thme to hammer the hull uselessly. Instead they waited and tried to take the Citadel through other means, like the Ceberus coup and when they actually get it is most liklely similar to Saren with an Indoctrinated agent infiltrating the control room and preventing it from beeing closed.

2. Why is it that the brat thought that they Destroyed all traces of the Crucible, where as in the past few cycles they gave been building the crucible?
3. How did the past cycles come up with the idea to build a big crcuible, in which they have know clue what it does, and know that the Citadel is the Catalyst?
4. How is it that when the Reapers are about to arrive the Alliance so happens to find blue prints of the crucible?
5. Did the Alliance find the crucible before Shepard went back to Earth, or when Shepard is on Earth. If so then did this all happen after the events of arrival. The bridge gap between ME2, and ME3?

Mass Effect is a delicious stew of Star Trek, BSG, Babylon 5 and the Matrix. It even makes playful, and unashamed allusions to those franchises. In the latter case, that includes Joker's kvetching that future generations will regard him as the tool who turned humanity into living batteries back in ME2.
Knowing the huge overlap between the fanbases of these franchises, how could they imagine that the average ME fan could take Synthesis seriously? How can anyone who has watched the Borg Queen, bathed in sickly green light and talking about combining the organic with the synthetic to attain perfection, not have massive, subconcious alarm bells going off in their heads?

The Borg don't even restrict their assimilation to organics. In the movie Star Trek: First Contact, they capture Data, a purely synthetic android, and graft living skin onto him, because the borg believe that the union of organic and synthetic is greater than the sum of their parts. Sound familiar?
Star trek is also full of plots involving illusions, like the example from the original series mentioned a while back, but there are tons more in the later series - telepathic attacks, holodeck malfunctions, etc, etc.
Then of course we have the Matrix, the example par excellance of malevolent machines messing with the perceptions of organics. Again with green special effects.
TLDR: As certified nerds, Bioware would have expected us to get these references to forced transhumanism and mind games from other franchises, and thus reject synthesis - particularly with the not-so-subtle clue, of lurid green light representing it.

Refuse Reapers live to harvest the next galaxy.
Control Reapers are still controlling the Galaxy.
Synthesis Reapers are now welcomed in the galaxy.

Cerberus troops were civilians taken from their homes, and forced to to fight Shepard/ the galaxy.

Destroying the Alpha Relay. You could either have tried to save the system, or Destroy it. Either way you failed, so all of those deaths are on you. Hell if you don't do it more people die, so where is saving everyone now.
You could sacrifice the Alliance fleet, or the council. You gave the order. All of those death's are on you.
