Explosions are happening INSIDE the Citadel. Also reflection of the SUN. Metal can reflect sunlight.

Harbinger doesn't have free will right. It's not like he tried to Indoctrinate Shepard in arrival, and if that's what the brat told him to do, then ya... what's to say the brat didn't tell Harbinger to try Indoctrinating Shepard again, but a diffrent way.
