Why has anyone ever needed to fire at something on the beam run? So why even let us use the gun? What are the soldiers shooting at as well? The three husketeers? If so then we need better training for Alliance soldiers.
I always empty all my ammo at Harby's face.

It makes no sense, why the others are on the Normandy, except your squad mates you had with you. I doubt joker had tiem to pick them all up, but the other squad mates leaving the battle, to let Shepard fight, I don't think so.
The otheres would have been leading the forces on the front lines, even Javik, should be on the frony lines commanding a squad of soldiers. Makes no sense why the others are on the Normandy, unless
1 IT

Cause Shepard told them to leave, he made a bad call buzzed on indoctrination, screwed him over and left him alone with Harbinger.
But as far as we know Hammer team did make it to the citadel, we only get a slanted view of the battle.

Guys I was looking at Javik, and Shepard talk about Legion, and something stuck out.
Javik: "But Synthetics."
Shepard:"They know we created them."
Javik: " And they know we organics are flawed."
Now looking at the Catalyst scene, isn't the Catalyst created by Organics, and The Catalyst know that we are flawed. Now the Catalyst can use this to his advantage, since we ORGANICS are flawed. However what do Synthetics crave.
To understand Organics, and to feel alive. Synthesis will make the Reapers feel more alive, but they now can enslave the other organics, since if you listen to Javik, he says that his Synthetics in his cycle, we experimenting on the Creator of there genetic material.
Well isn't Harbinger the FIRST Reaper, and Leviathan could be the proto REAPER, that Harbinger tried to create, so that he can make more of him.

I've not really bought into IT only because I felt if it was true it meant BW knowingly released an unfinished game. Of course, they did that anyway. But IT would mean they had to admit it. And for some people getting a "real" ending would be a challenge.
That's not to say I never saw any validity to it. The writers had considered using it as a major plot point in ME3 and even still may have left it there or just decided not to write an IT story and never fixed the content already made.
However, every once in awhile stuff comes up that makes me wonder.
First crazy thought is about all the fish references. First of course is the reapers look like cuttlefish, which isn't a fish. IT could fit or some other thing if this all were some experiment as might be done on kept animals. If you look out the citadel windows it looks like an aquarium and that run up to the conduit and other areas where the trees are flat-that could have been done to save computing resources or that could have been done to make it look like aquarium plants.
But there are other weird things as well. I almost think they either planned this all or they just got lazy and kept reusing ideas over and over again. There's the idea of harvesting being ascension. In ME1, there's the Destiny Ascension-in ME3, peoples' destiny is ascension. And if you get the message from Sam to go to Grissom Academy, she tells you it's part of their Project Ascension. I don't know if they're just being funny or doing it to mean something.
And then there are the references to the theme of the Phoenix-rises From the Ashes, redemption, and so on.
None of this proves anything, but I thought the mention of all these things constantly made it really seem odd.

Don't forget Evolution, that's were things get interasting for TIM's plot in ME3.
