When combined - and A.I. is born, each time a new personality, vaguely based on the personality that was there before but with the goals that are in line with the conditioning commmands.
Each time it invades the mind and A.I. is born. And each A.I. is a different independent personality.
Over time - there is a great number of such personalities and they decide to build a reaper - a computer arrey made of organic minds - each reaper in turn has it's own personality. "We are each a nation"

Hmm... Very imaginative but I think you're reading too much into that Codex entry. I agree that there is an analogy between your interpretation of indoctrination and how A.I. is structured in ME but indoc giving rise to A.I. I dunno. You are functionally comparing things that take part in Indoctrination to components of AI. But AIs are supposed to functionally mimic organics so it's only natural that they have such components.
Leviathans created the Intelligence to find a solution. They did not equip it with Indoctrination (which was developed later by the Reapers). The Intelligence itself was bodiless and needed pawns to gather samples for analysis (for that indoctrination wasn't even necessary, maybe brute force). The same pawns might've been used by it when it turned against Leviathans.
I don't know if what I wrote makes any sense.
