I think they want Shepard because of how important she is to the galaxy. Shepard is a symbol of hope, and for a lot of people, that's all they have left. Maybe they think that if they take her out, the rest of the galaxy will fall in line more easily?
Or maybe it's just good old fashioned revenge!

Maybe Bioware are doing DLC with Mass Effect's Gollum? The one who will immolate himself for Crucible instead of Shepard.
