The Reapers control of the
Limbic System leaves the victim highly susceptible to it's suggestions. These "suggestions" are actually hallucinations according to that link I posted. Think we already know about the hallucinations though. Just wanted to provide some medical proof.
According to d'Aquili and Newberg (1993) mystical states may be voluntarily or involuntarily induced and are dependent upon the differential stimulation and deafferentation of limbic system nuclei, including the hypothalamus, hippocampus, and amygdala, as well as the right frontal and right temporal lobe. However, it appears that these brain areas differentially contribute to religious and emotional experience.
The amygdala, hippocampus, and temporal lobe are richly interconnected and appear to act in concert in regard to mystical experience, including the generation and experience of dream states and complex auditory and visual hallucinations, such as may be induced by LSD

In plain English. Shepard is hallucinating and is experiencing a dream like state. Third paragraph basically says Starchild is a ghost, as does the indoctrination codex "ghostly prescences".
