The Illusive Man wants to control the Reapers and believes that the Crucible will allow him to do so. With that in mind...why is he trying to cripple all of the Alliance's efforts? The more systems they lose to the Reapers, the less able they will be able to acquire to complete the Crucible, which is the very object TIM needs. Aiding the Alliance and betraying them in the final hour would be more wise. Why resort to these tactics?
I think it points to something about Omega that we don't know yet. Of course, I am very biased towards the idea of Omega being a nearly complete Crucible, so I'm opening the floor for other possible thoughts on just what is going through TIM's mind
Indoctrination is what is going through TIM's mind. You could ask the same thing about why he indoctrinated his own forces too, if he worked with the Aliance he would not have to do this. Remember when TIM tells Shepard that "In the end our goals are simply too disparate." He knows that everybody else wants to destroy the reapers, so maybe he wants to find a way to control the Reapers before anybody can destroy them. That benefits the Reapers because he is sabatoging the efforts of those that wish to destroy the reapers.
