Sheps 'Wake Up' would then have him seeing the battle for what it actually is. His friends who are indoctrinated now become his enemies.

Still better than ME3s supposed ending. Would be a massive plot twist.

Sheps visit to the citadel never existed - it was a dream planted in his mind by harbinger before he flew off.

If the "barrier" tech prevented Shep burning up on re-entry and he/she hit soft ground, well, they'd likely be dead, but with armor some way beyond what's currently feasible (as I presume is the standard in these games) then it could be recoverable.
The biggest obstacle would be the brain shifting inside the skull.

Honestly, I think we'll learn more about the Lazarus project in the Omega DLC...

I was referring to the beginning of ME2 - don't get me wrong, the idea of surviving the crucible explosion is totally retarded if you were actually there...

Jacob described Shepard as 'nothing but meat and tubes.'

Though Jacob also said he'd have to be crazy to one-night stand Shepard and then cheated on her, so he may in fact just be insane.
