As
you said, making those kinds of mistakes probably doesn't even register
for most people, but for those who do they really stand out.
For
example, the original line for Joker's mayday call during the game's
opening sequence did not conform to international protocol and, being a
bit of an aviation enthusiast, it really grated on me every time I heard
it. As a result, I filed a bug and even though the line still doesn't
conform 100%, it's a lot closer than the original. Now, I doubt anyone
without an interest in aviation would have even noticed the problem, but
hopefully those with such an interest appreciate that it's a close
approximation.
I can't say we'll get it all right in ME3, but I'll pass your comments along.

Go on and on about how it's a fictional military in a fictional future, but given that so much of ME uses modern terms and notions, it seems that hand waving it as a "change" to the military culture in the future isn't really the issue. Even if it's a change in the future, it would be nice to understand the meaning behind the change and the salute. There is no way around it, left handed salutes are considered either an insult or an attempt at being disrespectful in today's society.

It's not hard to imagine that in 150 years the stigma attached to left-hand saluting might alter and fade away. After all, a lot can happen in 150 years. Maybe there was an equal rights movement for left-handed people on earth.

I also get what you mean about Marines referring to themselves as "soldiers" in the game. I always found that very odd. On the other hand, it doesn't seem like they have a separate corps (for example, there is no such thing as the Systems Alliance Marine Corps, just the Systems Alliance Navy), and the term "marine" is a term that seems to be used loosely to describe elite ground troops, more of a vocational designation than anything else. (This happens very often in science fiction, actually.) I know many Marines that play Mass Effect, and most aren't arsed by this, but I do know of a couple that say, "You're a Marine, dammit, stop calling yourself a soldier!" But I would say that they call themselves "marines," and not "Marines" with a capital "M," because there is no separate Marine Corps. It just doesn't work the same way in the ME universe. I think we should be more arsed that they call themselves soldiers even though they all serve in the Navy. XD But that's all semantics.
I would like to note, though, that John Grissom is identified as a US Marine, right before the Alliance was founded. He still considers himself a "Marine," capital "M." (From the book Revelation)
My own personal nitpick is this, actually: there is no set rank striping for epaulets and shoulderboards. That probably is the only thing that truly drives me nuts. Shepard is seen with three or two stripes on his/her shoulders at any given time in any given uniform (most notably the dress blues and the formal fatigues shown at the beginning of ME3), yet Shepard is always a Lieutenant Commander. Whenever I write or draw Shepard, I always use the traditional Navy stripe patterns for rank just to keep it straight in my own head... yay headcanon! Lol.

It doesn't seem like a big deal to me. As it stands now it's perfectly acceptable to salute with your left hand if your right is injured or broken
I've never seen this, if the right arm is injured, you simply don't do it, but give another nod or something. I could be wrong in this.
But that Cerberus Commando was just fine and dandy.

In the US, the bold is not acceptable. One is always expected to leave the right hand unencumbered so that it is ready to salute. If you're carrying something in both hands that requires both hands and is part of your duty, then it's acceptable so long as you render proper greeting. In cases where you're doing tasks, usually you're in a no-salute zone anyway. You don't have to salute indoors, or in an environment where you'd look silly because you'd be saluting everyone that passes by.
