just how did he return to Sovereign?

He didn't...Sovereign came through the Mass Relay with the Geth Fleet to assault the Citadel whilst Saren (and an "army" of Geth) opened the arms to make it possible for Sovereign to dock and open the Citadel Relay for the other Reapers (waiting in Dark Space) to swarm through.

Interesting question. Sovereign leaves shortly after Saren kills Nihlus, so there must have been other geth ships remaining on the surface for his extraction. It would have been nice to see them blasting off as we fought through the ones left behind; might have added to the tension. (If the enemy's leaving, we know we're behind the clock).

Propably a shuttle or something similar. They were used regularly in ME1, even if the game never did show it.

It would also have made the players get a stroke of "OH DAMN, that shuttle we saw leaving was Sarens?" Would have been a nice touch, since most games than, and now, usually dont even bother trying to create those moments where the player himself can deduce something, even if it's small like this.
