This happens to me a lot as well. What works for me sometimes is saving, going into multiplayer, and then going back to singleplayer again.

Bioware screwed something up in the EC that causes the war asset to sporadically disappear. There is no permanent fix yet, but going into the War Map while at the Assets Terminal generally fixes it for one or two missions. Then repeat as necessary. (It works on PC, at least)
PC's had the same trouble. I imagine PS3's in the same boat.

Same with 360. But if your offline your galactic score don't go down so that's one way to beat the system and not have to worry about 700 points when it stays at 100%. Id take the extra 3000 over 700 but that might just be me
