Multiplayer does not break lore due to the fact that you play as the clean-up crew for Shepard, and that is alluded to several times during campaign (after each N7 mission).
As for Protheans, they have already created a way to bring them back. Even in the first Mass Effect, they had ways written in so that they could bring Protheans back.
Yet you must keep in mind that regardless of lore, Bioware would probably make Protheans Ultra Rare cards.

The one thing that keeps me playing the ME3 multi-player is the fact that I know that no one can buy an unfair advantage over me. No one is going to come in with a super bazooka that shoots rainbow missiles that kill everything on the map in a single shot because they were willing to part with real world money, and no matter what happens with multi-player to bring me down, that always makes me smile.
Sure it would be easy for Bioware to go "We need some more money, so let's put out a new DLC that costs a couple of bucks but gives people who buy it an advantage in multi-player". A number of other games out there have gone that way, because it milks extra money from people who aren't that good but have money, or are that good, and want to stay that good so they are willing to part with money.
So, Protheans might show up in multi-player sometime in the future, and they might be just as epic as you hope they would be, but if they are, you can bet that there will be legions of angry people who liked the falcon, or who remember what tactical cloak used to be like who are out to make sure that they don't stay that way.

It's a good idea and all but I don't think we need more characters for one thing, and another is that I just think cloning Protheans and incorporating them without any mention in the single player doesn;t fit with the goal of the multiplayer in genereal. Which is to create a co-op experience and give it a roleplaying feel that goes on alongside the game itself.

Though no swarms are seen in Mass Effect 3, it is mentioned in the codex that during the war on Palaven, "Collector swarms" were used by the Reapers. It is unknown if this refers to the seeker swarms or the Collectors themselves.

dude check the downloads at the starup menu for mass effect. the new dlc is called special forces. i think it hits the 11th. new faction new game type new people patches and weapons. and for u lore pricks...blow off. if u dont want to stray from the "enlightend"path that much then go play halo because we dont need you. sure the pugs that are swarming since the price drop are terrible but we all were when the game first started. even if only for a little while. so i will see you on the flipside. when i decide to finally put halo back in...
