What order do you play the main storyline missions in?

I think the most logical is Therum, Feros/Noveria (you can flip these two), Virmire. My favorite way to play though is Feros/Noveria, Virmire, Therum, because then you get some hilarious dialogue from Liara.

Agreed, the story implies that Therum should be first and Virmire last.

I've done them in several different orders just to see what difference it would make. The post-mission squad debriefing changes slightly (for example, if you do Feros first, you'll "embrace eternity" after Therum), and as Zaire mentioned Liara's reactions are a bit different depending on when you recruit her. That's about it.

And I think the order of my next ME1 playthrough has just been decided.

It's not just the dialogue - pay attention to Liara's body language when the Battlemaster shows up.

Depends what's important to you. as stated above, Liara has extra (and funny) dialogue if you do Therum last. But Feros has a level 12 charm/intimidate test which you probably won't be able to pass until pretty late in the game. Story-wise, I think it makes the most sense to leave Noveria til last because you can imagine Saren only beat you to Benezia's information by hours. After all, if he knew the location of the Mu relay before that, then why not head straight to Ilos? What was he waiting for? So for me it's usually:

- Therum (trying to get the jump on Saren)
- Feros (colony going dark is bad news)
- Virmire (sounds urgent.)
- Noveria (logical to be done last)
