So, I got to where chapter 3 begins in the game. However, there were still a bunch of quests in my journal I had accumulated during chapter 2 that I have not complteted yet. Does this make any difference? Should I try to complete all the sidequests from chapter 2 before moing on? Or does the timing of when you add quests to whatever chapter you are on not matter?

Chapter is only relevant for the main story line. All other quests could care less what chapter you are in. In other words, you can finish the quests you started in chapter 2 in chapter 3 with no problem at all.
There's a particular character you can only get later in the game - if you want to use them, then in that case it makes a lot of sense to leave a lot of those quests unfinished so you can finish them with that new character instead. However, if you aren't going to be using that character, it makes a lot of sense to finish all the quests in chapter 2/3 for the gold/experience/items.

And some stuff you might even want to leave until early in Chap. 6, when your party is much stronger.
