Just 4 Prothean pods found would make it lore acceptable. You don't make contact with the other squads, as far as we know, you're technically the only squad. Otherwise it'd break lore to have that many spec-ops teams. So just say they cloned a couple for their biotic abilities for ”behind-the-scenes” combat or they found a small bunker with a couple pods still intact. We don't need a whole army.

Yes I was a little confused there while I was reading that. It's sad that Javik kills himself (if  he lives, you stop the fight wtih Liara and tell him to activate/ touch the shard.)

Exactly. I can just see the dlc now...

Shol finally uncovers a prothean bunker. The only way he can open it is with prothean dna or something prothean-specific. So he calls Shepard and the gang. On their way there, they are followed by reapers (or while they are there reaper forces land on the planet by accident, as per the description on the wiki). So then you have to fight your way off of the planet. Just like the "from ashes" dlc

That sounds more like the rampant AI "Starkid" and his supposed reason for existing than it would an imperialist and militaristic alien race that was most certainly not around at the dawn of time nor was it's mission to protect against synthetics...

Regardless I'd rather think that Klencory could hold something more ancient than any known race, a counter Reaper...or even Leviathan?
