my question is when I am done with my ME2 playthrough can I import that modded save to ME3?

Yes, but trying to create a ME2 save from scratch for importing to ME3 can be very glitchy.
Be sure with that your gamecompleted file is the one modded.

I imported a modded save. I changed the Conrad Verner flags so I could get the right cutscene for using the paragon option in ME1. Worked perfectly fine in ME3.
