I've updated the thread since your first post. You can choose to have an Endless mode which is really more meant to test how long you can last with overwhelming odds against you, or choose Agent mode which does have an end point.
I'd agree to disagree about most of these points, but you did ignore a couple of mine. Capital ships aren't something that grow on trees either and most of them are not retrofitted with stealth capabilities like the Normandy. Putting a destroyer against one of these facilities would be too little with the sort of defenses they would have in place.
Part of the reason you would want a team versus a missile is that the Reapers have shown to have the ability to mess with the trajectory of them and make them miss. All of the anti-missile defensive systems would already be up. Since these areas are huge in size the commandos are really just meant to slip in and destroy from within.
And I disagree that a group of 4 "N7 agents" are worth more than a capital vessel. The Reapers have destroyed most of the shipyards in-game and those can take years to produce.
