sometimes if you miss weapons they'll be available later in the game to buy.

Other weapons, you cannot, such as the M-99 saber.

Can someone tel me which weapons must be acquired during an in game level?

Not sure of the whole list myself. Saber is one as you point out.
Eviscerator and Mattock are two others (Grissom Academy) that I know of.
Other than that, I have no idea.

I think the Falcon is also unbuyable.

That is only because of how the game handles beating the game. It reverts back to a point before you can pick the weapon up.

Falcon cant be bought either, but like I already said before, that is because the game reverts back before the attack on Chronos Station after you beat it.
