Pre-harvest Protheans were violent self-destructive idiots. They punished by death almost everything. If Reapers would leave them alone, Prothean empire would consume itself in the worst possible manner. Converting them into the Collectors was a gift, not a punishment. At least they stopped killing each other and helped the Catalyst to prepare the ground for new lives to grow and spread.
...And all of this doesn't make Synthesis negative. Synthesis is the whole new story.
